For some reason Sawaki Tadayasu, a new first-year at Agricultural University, can see microbes. When he spots massive numbers of microbes pouring out of the ground, he suspects that a missing student, Hasegawa Haruka, might be buried there! Then an old man, Professor Itsuki Keizou, leaps onto the scene and starts digging...

Hiochi bacteria, sake's worst enemy, are pouring out of the window of a school building! Sawaki traces them to a room where two upperclassmen, Kawahama and Misato, are illicitly brewing sake. Now deep in debt after their sake brewing effort failed, the pair devise a plan to make money using Sawaki's ability to see microbes...

Kawahama and Misato have begun to cultivate caterpillar fungus to make money, but another first-year student, Oikawa Hazuki, kills them all with an antibacterial spray. Elsewhere, Professor Itsuki celebrates the construction of his new fermenting cellar with a sake brewing demonstration, giving Sawaki a firsthand look at the work of microbes in fermentation.

Professor Itsuki sends Sawaki and his best friend, Yuuki Kei, to steal vegetables from a university farm. The pair are on edge as they set out for their first thieving experience... but it turns out to be part of a campus-wide event using first-years to teach potential thieves a lesson!

Sawaki encounters a "microbe monster," a man covered from head to toe in microbes. He turns out to be Hiyoshi Kikuji, a friend of Professor Itsuki's who runs a liquor store. Sawaki and his companions are fascinated by Kikuji's tales of the depth of Japanese sake and the work of microbes. Just then, a woman bearing a huge backpack and a horrible stench, Mutou Aoi, appears...

Mutou Aoi once held the title of Miss Agricultural University, but after returning on foot from a long trip with a bag full of fermented foods on her back, she's lost much of her feminine appeal. She's ready to take it easy now that she's back in Japan, but Sawaki spots a microbe on her that turns out to be one of Asia's top 5 causes of food poisoning!

The spring festival, an event sponsored by a shady-looking team in black bodysuits, the agricultural society, separates students from the outside world and forces them to live by the university's code of "Self-Sufficiency." Until someone solves the mystery of the agricultural society's rules, the festival will never end...

It's the last day of the spring festival. Kawahama and Misato are on a mission to obtain the aphrodisiacs developed by Professor Itsuki, and the student-run dorm launches an offensive to strike the agricultural society at their weakest point. Sawaki survives the vicious battle and finds himself facing the gigantic boss of the agricultural society...

Professor Itsuki's seminar students endure the powerful smell to share their first taste of Surströmming. Later, Hasegawa's father tries to persuade her to quit school. As Hasegawa falls asleep worrying about her own future, the shadow of a microbe advances upon her...

Sawaki grows curious about a gothic lolita girl he encounters at the Hiyoshi Liquor Store. When he finally meets her again, he's shocked to discover who she really is. Then, when she suddenly kisses him, Sawaki panics and loses his ability to see microbes!

Kawahama and Misato cover for Sawaki, who has lost his ability to see microbes. Hasegawa declares that, without his ability, Sawaki is just another shrimpy kid. After talking out his concerns with Kei and re-evaluating his own life, Sawaki decides to share his thoughts with Hasegawa...
